Pathology Queensland (PQ) provides diagnostic pathology services to all Hospital and Health Services (HHS) across metro, regional and remote Queensland, offering laboratory services in the disciplines of: anatomical pathology, chemical pathology, haematology, immunology, microbiology and genomics.

About the role:

As a Bioinformatics Analyst, you will provide bioinformatics advice and support to the Microbial Genomics team within the Central Laboratory at Pathology Queensland. A key aspect of this role will be to develop the computational infrastructure to support the analysis of next generation sequencing data for clinically significant pathogens and metagenomic testing. This will involve optimising existing pipelines, developing new analysis tools for novel diagnostics and managing high performance computing, including cloud computing, used within the facility. You will work closely with bioinformaticians at the Public and Environmental Health Reference Laboratory, within the Human Genomics team and at the University of Queensland to ensure integration and inter-operability with other genomics services within Pathology Queensland.

Key responsibilities include:

- Manage genomics specific laboratory hardware and software. Oversee high performance computing used within the laboratories, including cloud computing.
- Develop and maintain bioinformatics programs and write, test, debug and implement custom in-house software for the analysis of viral, bacterial, mycobacterial and fungal pathogens as well as metagenomic testing.
- Assist and train scientists with integrating next generation sequencing equipment with high throughput analysis computing tools, including in the cloud environment.
- Manage in-house nucleic acid sequence and other genomic databases and interfaces with LIMS.




- Assist in the development of tools to improve the reporting and communication of genomic results to clinicians, infection control units and public health units.
- Liaise with Queensland Health IT support staff including staff that manage the Queensland Health Genomics Compute Platform.

Role fit:

The essential requirements for this are:

- Demonstrated knowledge of analysing high-throughput sequencing data, generated from pathogens and patients, using UNIX like operating systems and command-line operated software.
- Demonstrated proficiency in programming languages (R, Python) and the ability to use them to process and visualise genomic, clinical and epidemiological data.
- Demonstrated expertise in writing and testing bioinformatic pipelines and ability to generate data required for actionable clinical and public health patient and population level reports.
- Experience working with patient and pathogen genomics in a high-performance computing workplace, including cloud computing and genomic database management.
- Demonstrated ability to work with a high degree of autonomy in a multidisciplinary team, while prioritising workload and meeting deadlines.
- Experience or knowledge of the LIMS related pathogen and patient genomics workflows.
